While I can't think of a single source for everything at the moment, one thing that might be helpful is Motoyuki Iwashige's Gallery of of Japanese Wartime Merchant Ships website at:

He is a very nice and very knowledgeable guy whose "thing" is Japanese Merchantships. He models them and has access to many resources. He also writes a monthly column in the Model Graphix magazine on this very topic. You may want to contact him for guidance.
