Yep, that is a nice one isn't it! And if you look carefully at it, it consists of multiple lines from different water levels, and different colors in it. That will be fun!
Of course I gave that one some thought already. I have contemplated sitting the model in a colored bath, and letting it evaporate. But I abandoned this, and now I think instead I will paint it completely by hand with Humbrol enamels. This will take quite a lot of time, but will be the most controleable, and give me the most precise result I think. But there must be more ways to get good results, and another technique might suit you better of course.

Just let me know how your progress is, and I'm sure we'll come to an arrangement.
The Russian book mentioned earlier has nice longitudinal section drawings which show the height of both hangars clearly. I'll PM you about it.

Another project to follow with great interest!!
It's your ability to tell the story, apart from the modeling skills and great techniques and photo skills etc etc :)

I'm currently on a family holliday in Turkey, and took some stuff with me to scratchbuild the three cargo ships which can be seen in the youtube video.

I finished the first one, a wooden seagoing truck ('sugar dog').
It was the largest (but at 1/700 still only 6cm long) and most complex of the three.

The mast is only a mockup. It needs to be more detailed and tapered, for which I need my Dremel which I left at home. I also still need to add a small chimney, with thin metal tubing I also left at home.
The roof of the bridge is only tacked on with Blue Tack, so I can paint that area easier later on.

To give an idea of the scale: that's an ordinary toothpick sticking out of the bottom of the ship.

Good idea to picture Amagi like that. I created Amagi from the age before air strike on Kure.

In near future I would like to cretae Zuiho 1942 and 1944 as Ryuji. Than I will put it directly to Works in Progress.
