I figured out how to fix the bulkhead issue! A little heat and working the plastic in the right places.
Matthew, I looked through the WSP book and there are several shots in there showing the aft deck. It is flush.

HNSA has plans for the Astoria, the hangar structure should be the same for the purpose you need. I don't have the link now but will look it up when I get home.

But, yes, I have now looked, and especially for 1944, it is clear that the deck was flush with the hull.
So when I go to do the re-build, I will have to make certain I get the deck set flush with the hull.
The current build is flush with the hull only in the well-deck for the hangar.
I am nearly finished with the build, now, so I can move on to the Nagara, Aoba, and Helena (And Kinugasa - and maybe some DDs).

In 1/700, the PE for the hangar fixes the problem. It does require a bit of sanding of the hangar near the front of the hangar, to narrow the walls a bit.
But after the PE is affixed, it sits nearly perfect.
My only beach is getting rid of all of the seams. On the rebuild, I might forgo the PE wrapper for the hangar, and instead build-up the seam at the hangar, and then attach the detailing parts directly to the plastic. But I will tackle that problem when I get to it (I will have two more builds of the SF to get it right: Another 1942 and a 1944).

The problem on the outside walls (see the third photo when I listed problems) is that the bulkheads tapered in so they did not line up with the hull on the first section which is wrong. Looking at the pictures of any of the class that section looks like one continuous piece of metal from the torpedo belt all the way to the boat deck.

I also just noticed that the air vents next to the hangar door are not done correctly, either.
The one to the right (technically to the port side of the ship) should stick out and overhang the platform on which the ladder goes to the boat deck.
It is the same on the 1/700 kit.

So after the debacle with the previous pictures, I think I have that sorted out now. I sat down and started to build the hangar. This is some basic structure detailing. There will be a few other things added into the hangar later like a work bench and spare parts to hang on the bulkheads. This will be likely primed and painted tomorrow while I am working on the seams on the outer structure around it. Then it will all be attached to the kit.

So looking at some of this it really does not look like much has been accomplished. Most of it has been cleaning up seams end ejector pin marks. There has also been some modification (or removal of grossly overdone "detail") as well. Descriptions of the work will be with each picture. Hypno7 told me he wanted to see some of what I had actually been doing so here they are.

I forgot to add four hatched to the front of the hangar.
Oh well... I am going to re-build it after I get more ships done, with all of the corrections I have discovered (and I can use this one as a temporary Minneapolis).

Thanks guys. The poet holes started off as a practical issue. I am glad I needed to use the PE. I think it looks a lot better. Is use white glue specifically Gator Grip from my PE. I swear by the stuff.

Thanks Tim. My fire got cooled for a bit. I have finally sat down and started working on her again today. Special thanks to Tracy and Roger for providing me a ton of information and photos. This has allowed me to see several things wrong like portholes in the wrong spots. Ladders molded in that should not be there. Missing vents etc. And that is just on the bulk heads surrounding the hangar. This is where the majority of my work has been today. Once it is presentable I will post a photo.
