The tonal variations that Les mentions are probably the biggest concern you have.
That being said, though, there can be difference depending on which brand of primer you refer to. The Krylon spray can primers, for instance, are different. The black and ruddy brown primers are meant to be sanded. The dark gray is not. You can still sand the dark gray stuff, but it's not as easy and will clog up the sandpaper much quicker.
